You should checkout the most recent version of GameBots2004 from:
svn://artemis.ms.mff.cuni.cz/pogamut/trunk/project/Main/Gamebots/GameBotsUT2004

Checkout that into separate directory, than copy (overwriting) into UT2004 home directory, 
note that the only crucial file is GameBots2004.u (compiled version of GameBots2004 bod).
